Almost tempted to not vote for any of them.
Long post incoming. I’m pretty sure I ramble on most points. TL;DR: Civil War.
Gauntlet - 2 
progression is highly unlikely. Having nodes with required 3 star heroes to hit all progression rewards gated more than a few people out of getting everything. Additionally, their timing was off on the first run of Gauntlet, and it was extended to apparently give more people a chance to complete. It’s more likely to be used to debut a 3 
, but I’d have to see numbers to know for sure. Since Gauntlet is “true” PvE, they could end up handing out more covers for a new character than they would through a competitive event. Hulk was the “golden” event for D3/demiurge for a while, since it helped them (and to a lesser extent, us) gauge total playbase interaction. Sure - subsequent changes have obscured this information from players (I believe Hulk was bracketed last time) but perhaps a new PvE with a similar structure and a freebie cover halfway through could be on the table. Almost certainly a story event that establishes MPQ has moved away from Dark Reign.
Recruit Tokens - Who can say? There was not much hesitation to vault Bag-man after Torchling was released, since 2 
covers can drop as rewards. There’s been no indication of what will happen following Ms. Marvel’s release. Does this mean Bag-man being Vault’d was not actually a numbers thing? Was that just an excuse to hide a character while they work on a retool for him? Of course, 3 
covers aren’t handed out after ever match, and I think Vaulting any 3 
s would be seen as an admittion that those selected were underpowered, so it’s likely that they’ll need a different solution.
Hero/Villain split seems somewhat unlikely. Firstly, there’s about twice as many “heroes” as there are villains. Secondly, there’s a “grey” area that quite a few characters fall in. The argument for characters like Ares and Sentry is that the character is portrayed as a member of the Dark Avengers. There’s also no problem since there’s only a 3 
Sentry and a 2 
Ares. We get into problems with Magneto. What bucket are we going to put him in? Hero or Villain? I know it makes sense to split his covers between Hero and Villain, but that also requires reading. So I don’t see that happening.
Could there be a way to provide an even split that also lets us put all versions of a particular character in the same pool? I think there is. With the recent introduction of Beast and Colossus, the number of mutants is growing. Still, it’s not quite enough to single them out. However mutants do feature fairly prominently in Civil War and AvX. A Civil War centric storyline would let demiurge create new pairings and teams to keep PvE interesting, and a nice way to split the rosters neatly in half. Then you can get tokens themed for each side.
Alliances - Although there’s no reason for them to make this change, there’s also no reason for them to not make this change. If they weren’t thinking about it before, they are now that it’s been mentioned. If it’s a bad idea, the best we could hope for is that it’s delayed for a few patches.
Anniversary Gift - First anniversary gift is traditionally paper. This probably means Bag-man’s coming back out of the Vault. In all seriousness, HP/ISO would be the most likely gift. I think the last time hamsters died we got 50 HP and 2000 ISO. That sounds about right. Anyway, I could see something similar. A cover would be nice, but people are likely going to use it to finish off a build. Almost no-one would use it to get a cover they didn’t have yet - certainly not if they don’t already have Roster space for that character. Raw HP/ISO can be spent - and can be used to encourage and train people to spend those resources. That’s exactly why the tutorial has steps dedicated to spending HP.
