I just ran into a situation today, where a team-up that generates a count-down kept counting down, when the entire other team was stunned. Is this a bug, or by design?

This is by design. TU countdowns belong to no specific character on the enemy team. When they were originally introduced, TU countdowns were owned by an arbitrary single member of the opposing team, which was more confusing.
